No direct trains out of Jersey City. You'd need to take the PATH to Hoboken and then take the Jersey Transit line but that stops at Port Jervis, NY.. Still pretty far from Rochester.

Your best bet is to go from New York's Penn Station to Rochester.. There seems to be at direct route at their website, http://www.amtrak.com .
