Go with a national rental car company. You can leave it at what ever office you turn it in to.
With regard to the rental car and New York City. Don't take it there! Either drive the rental car to an office in NYC and leave it there, or just leave the car in Saratoga Springs and take a bus, train or flight to the city. Run the numbers and go with what fits your budget. But what ever you decide, do not take your car into the NYC. Traffic will be a nightmare for an out of towner, parking rates are VERY high and it is very very easy to get very expensive parking ticket. Once you are in NYC use mass transit. You'll be so much happier.

Flying into Albany and out of NYC is called open-jaw.
Depending on where you live, you might want to look into flying Jetblue to Newburgh, NY and out of NYC. Or look at Southwest into Albany and Jetblue out of NYC.
You'll definitely want to book the hotel NOW. June is very busy in NYC and rooms are expensive.

I checked travelocity and came up with $530 per ticket flying from Omaha to Albany, Albany to JFK (NYC), and then JFK back to Omaha. Just rent the car in Albany and return it to the airport. The drive down from Albany to NYC is fairly long and the charge most rental companies will charge for returning the car at a different location will probably cover the airfare for all of you from Albany to NYC.
For tickets, if you ahven't tried a travel agent you might want to do that oor check out all the travel wibsites you can (Travelocity, Expedia, Orbitz, Kayak, etc.)
Good luck with your planning!
